When I animate in gimp with transparent frames, the previous frame tends to pop up underneath the frame.

What is your question? This is a good thing™ feature with animation workflow which help the creation of "in-betweens" layers for small changes between key frames in an animation sequence. –  Stan Sep 2 '13 at 18:57
