By day, I am the Director of Publishing Technology at Jones & Bartlett Learning. I spend most of my time in Xcode and Applescript.

At night, I am a degree candidate at Harvard University, Extension School working towards a Bachelor of Liberal Arts with a concentration in Computer Science.

The rest of the time, such as it is, I futz around with my website, Oatmeal & Coffee.

You got one answer over the course of two days. Given the performance of other questions here, that's really not that good. For discussion about the scope and intent of the site, please read the FAQ and related discussions on meta. At the same time, in order to improve the chances of getting answers to your questions, you need to accept more answers. If you focus your question to a specific aspect of your site, I will re-open it. Otherwise, the question is too general as it stands now, as @Jack made clear early on.

This is too broad a question despite best attempts. If the question were more specific to layout or color scheme., I think that would be fine. But just a general, overall question isn't going to really work here.

Yes. Layouts = source file. If you own the content, then I suggest having it rekeyed and re-done. Editing a PDF is an unpredictable action that really doesn't help over the long term.

@carlpett: It seems hced is correct here. I looked into the scripting APIs and Illustrator doesn't offer access to the Pantone libraries to add the Pantone colors to the swatch (and so forth). Time to put in the iPod and tuck in for some work.

What platform and version of Illustrator are you working with? It sounds like you will need to work with the scripting APIs to do what you want (Javascript, Applescript, depending on the platform).

I have updated my answer, but more examples of issues you are having might help others offer up better answers. But, personally, Illustrator requires a fair amount of work to get things right, and I don't see an easy way to get around it.
